He bowled a bouncer to Australian cricketer Steve Smith during the second test at Lord's London, of 2019 Ashes series, in August 2019 which hit him on the neck, and Smith fell to the ground. Australian team doctor rushed to the ground and started treating his injury. He was criticised for not checking up on the doctor and laughing with his teammate Jos Buttler when Smith was in excruciating pain. Fans and cricketers like Shoaib Akhtar and Mitchell Johnson slammed his behaviour and gave angry statements. When Archer was asked about the bouncer, he said that he was shocked when Smith fell to the ground as he was only trying to rattle him.

He became a victim of racial abuse during the fifth day of the first test of the 2019 series against New Zealand. A New Zealand hurled some racial slurs towards him including BBC and BC when he was batting. He later took to Twitter to point out the abuse which caused a huge uproar following which England Cricket Board (ECB) registered a complaint to New Zealand Cricket (NZC) which immediately started looking out for the culprit. Later, a 28-year-old Auckland resident was identified as the wrongdoer and was banned for two years from attending any international match.

He was playing against at SuperSport Park Stadium at Centurion near Pretoria in December 2019 during the first test of the series and bowled a slow ball which was given a high-waist no-ball by the umpire. He was then warned by the on-field umpire to keep the height of his deliveries low in accordance with the rules. He again bowled a similar delivery on the next ball; however, it was not given a no ball which angered the South African players. The matter was reported to the match referee Andy Pycroft by then-South African coach Mark Boucher and captain Faf du Plessis.

He broke the Covid-19 rules during the series at home against West Indies in 2020. It was decided that players would only live at pre-decided places and would travel directly from Southampton, the venue of the first test, to Manchester, the venue of the second test; however, it was revealed that he had travelled to his home in Hove instead of going directly to the Manchester. It was alleged by one source that he met with his girlfriend at his home, and another source alleged that he spent time with his dogs. His unapproved trip came to light when he disclosed this to a member of the team staff who divulged the details to the team director Ashley Giles. Media criticised his actions as it put whole team at risk. He was fined £ 15,000 and banned for one test. Giles later said in an interview that Jofra put a lot of stake at risk with his actions, and although he is new, he should understand the reason behind these measures to prevent the spread of Covid-19 to team. He said, "This could have been a disaster. A small act with a ripple effect through the whole summer could have cost [English cricket] tens of millions of pounds. A lot of work and money has gone into setting up biosecure environments. There is a lot at stake: this match, this series, this summer, and financially things bigger beyond that. Hopefully Jofra can learn from it and he will, I’m sure. Show me someone who says they’ve never made a mistake and I’ll show you a liar. This is the first issue with this very good addition to our team – a fine young man who works hard. This occasion he got it wrong. We have to support him but there have to be consequences and there will be a process we go through."
Jofra expressed regret over his emotions and said, "I am extremely sorry for what I have done. I have put not only myself but the whole team and management in danger. I fully accept the consequences of my actions, and I want to sincerely apologise to everyone in the biosecure bubble. It deeply pains me to be missing the Test match. I feel like I have let both teams down, and again I am sorry.”
He spent five days in isolation and was checked twice for Covid-19 before he was chosen for the team again.

He went back and forth with noted writer Taslima Nasreen in April 2021 over her tweet regarding the English cricketer Moeen Ali. It started when it was alleged that Ali requested his IPL franchise Chennai Super Kings to remove a liquor brand's logo from his jersey which was denied by the management following which Nasreen tweeted that had Ali not been playing IPL, he would have gone to Syria to join ISIS to which Archer tweeted that she was not okay. Nasreen again tweeted that she was being sarcastic to which he again tweeted that she should delete that tweet, and it was not a fun topic.
